I think it's your preference. If it sounds good, mute it. If it doesn't, then don't. Sorry about the vague answer, but this is probably one of those things were the broad term "whatever feels right at the time" applies.
However, if you are having trouble playing a clean A-shaped barre chord, and are looking for an excuse to not getting the high E string to ring clearly, then you better keep practicing it and get it right. You don't always want to mute the high E string. It's a voicing thing.
