I've been working on the "wish you were here song" and I have a question.
I noticed that you use the high E on the 5th fret second string in the lead part of the song, and I was wondering if it would be okay if I just used the open E instead, because I find it a lot easier then jumping over to the 5th fret.

The reason you would play the note on the 2nd string is to have a little more control over the tone. Any note that you fret can have a little vibrato added, be bent to raise the pitch, muted more easily, or any combination of those and even other things. You can't really get many of the same effects with an open string.
In Wish You Were Here, David Gilmour uses a couple of different techniques, mostly bending, on that high E each time. It is worth working on if you are interested in making the lead sound as much as possible like the original.
